I've been atheist/agnostic ever since I can remember, while most people around me are Christian, and I've never had any problems with people bullying me or anything like that. I'm an atheist, but I'm fourteen, in high school. Really, you're not really supposed to talk about religion in school. I have been given a load of crap before about it, with so many people around me being religious, but there are actually quite a few people I know that are atheist and I can relate to well. The worst that happened to me was someone threw a Bible at my head. It all depends on the school and the kids though. I went to a really bad school. I would just check out schools before hand.
